It sounds like your most recent data is on the external drive. Unless you've installed lots of applications since the last time TimeMachine ran, you should be able to restore the computer from TimeMachine to restore you applications. Restart holding Command R to restart in the recovery partition. If this fails, restart holding the Option Command R keys to start in Internet Recovery. Run Disk Utility to format the hard drive. Then select Restore from TimeMachine.

This will restore the computer using the most recent TimeMachine backup. Your account won't be current but after the computer is restored you can copy your documents, music, etc from the external to the computer's drive. I'd recommend against copying anything from the Library folder and if it turns out you need to do so, do only the minimum you can.
